A question is considered to be unclear when there is a comment by a different user than the original asker and that comment contains a sentence ending with a question mark.

A chinese proverb, often quoted by A. Einstein, says: He who asks a question is a fool for five minutes.

Surely if somebody who is given instructions is unsure about a particular part of said instructions, then they would be competent enough to ask the requester for clarification.

The line isn’t trying to give you permission to do something you’d naturally do anyway (ask for clarification); it’s an indication that the author is not only happy to provide such clarification, but is also perhaps to some degree expecting it to be needed.
